There are some quirks to the software, and some items that have not been developed yet. The software can lag sometimes, especially if there is a new release.[1]
It is difficult for the customer to initially access (usually customer firewalls don't allow access to the project). You can't copy and paste a checklist from one task to another inside a project. Our training was horrible, and the person had no clue how we were going to be using it at all.[2]
Software occasionally becomes buggy and you need to log out and restart.[3]

Any downsides I can think of are nitty gritty software things, like you can't copy a task from one project to another. This is only a downside because it is something we could really use.[5]
